Using impersonate for logged in users and for application level events

I have impersonation set up to use Windows authentication when our users hit our site. The problem is that I have code in the Application_Start for the web site, and because no user is logged in, it runs under DOMAIN\MachineName$. I'd like to be able to pick a domain user to run under when the web site starts. How do you go about doing that?
