Making copies of an application and sharing

I have built a web application and I now need to make one or more duplicates of the project so other departments in my company can use it too. All the core code will be the same for each copy. The only things which will change will be:
1) each copy will have its own database
2) each copy will have its own design (a master page)
What is best practice for make copies of an application. The database connection string is in the web.config file so I can give each application its own database. Is it possible to share all folders/files except for the master page?
