Using the membership Roles with your own database?

 Hi
 Im createing a web site where users can login and edit a basic profile. Im using the standard asp.net login and membership functions. But I wanted to use my own database so I merged the ASPNETDB.mdf database with my own in the appdata folder. Iv managed to get a basic login working with this and set an admin folder as restricted access to non logged in users and this seems to work but I have two questions:
 I set the site up as a web application project and not a website in VS 2008. Does this mean that when I created the access rules to the admin folder I dont get the authorization section in the web.config file such as this:
