Error "The server method XXX timed out" calling a webservice from JavaScript

Hi, I get this error "The server method xxx timed out." calling a WebService that internalli does a hard query to the database, and takes some time.
I use this method to change the webservice timeout, but it does not seems to do anything (the timeout errors appears in less than a second).
MyService.set_timeout(100000);
